The procedure to update with flashfile starts with power off and talks to the most basic level of the phone. It's actually possible that a software problem could cause the phone to refuse negotiation with the host OS or charger and thus not enable charge mode. I actually had a similar problem when I interrupted the upgrade process and the phone would not power on or charge. I restarted the procedure and it worked. My phone however had its battery charged at the time so your mileage may vary, in case of deep discharge the phone could not be salvageable via software.
Your best bet is to try the flash and if it's recognized when you connect it then try powering up, you're in luck.
EDIT : Just tried it ( with a working phone so YMMV again) but the phone is indeed recognized ( Windows make that sound we all love and hate ) when plugging the cable and immediately holding power. Since I had not started the flash procedure, it reverted back to normal boot after a few seconds. That happens even before the battery indicator lights up meaning it's before that routine is even loaded. I really hope you are able to save your phone, don't hesitate to ask questions if the flash manual is not clear.
